With the German Cancer Research Center as its core center, the German Cancer Consortium (DKTK) brings together, on a long-term basis, outstanding partners from university medicine as well as other leading research institutions at eight sites across Germany. The DKTK partner site Berlin is located at Charité – Universitätsmedizin Berlin and closely aligned with the Berlin Institute of Health (BIH) and Max Dellbrück Centre for Molecular Medicine (MDC). A major research focus is molecular diagnostics in the tissue-to-fluid continuum for precision intervention. In the research area Cancer Liquid Biopsy, we develop and provide patient-centric, nucleic acid-based molecular tools for diagnosis and longitudinal monitoring of cancer. We employ short- and long-read sequencing technologies and AI-powered analysis tools to study genomic, epigenomic, and transcriptomic readouts. While our methods are tumor type-agnostic by design, current projects focus on brain tumors, head-and-neck cancer, and hematolymphoid malignancies.

To support the development of patient-centric molecular diagnostic tools at the DKTK partner site Berlin, we are seeking for the next possible date an experienced

Located in the Deptartment of Neuropathology at Charité, you will work in a collaborative, multidisciplinary environment with project partners in the Deptartment of Oncology, Pediatric Oncology, and Radiation Oncology.
The successful candidate will be employed at DKFZ Heidelberg and physically located at a closely collaborating clinical department / institute at Charité – Universitätsmedizin Berlin.

 

Ihre Aufgaben: 

Are you passionate about bioinformatics and eager to work in an interdisciplinary team? In our group, you will work on the following tasks:

  • Develop and adapt bioinformatics approaches for analysis of human genomic and epigenomic data sets
  • Design and implement analysis workflows for analysis of long-read whole-genome sequencing and targeted short-read sequencing (hybridization capture, MeDIP-seq) data
  • Maintain and further develop our in-house software tools and AI models for cancer classification
  • Analyze and present the results
  • Collaborate with internal and international collaboration partners

Ihr Profil:

  • Academic degree (M.Sc. and Ph.D.) with a background in computer science, bioinformatics, physics, or a related field
  • Proven experience in next-generation sequencing (NGS) data analysis
  • Proficiency in relevant programming languages such as R/Bioconductor and Python
  • Profound experience with version (Git) and workflow management systems (e.g., Snakemake, CWL or Nextflow)
  • Experience in training and applying artificial intelligence models (e.g., PyTorch) and workflows (MLops)
  • Good analytical and (bio)statistical skills
  • Ability to quickly grasp new concepts and work independently on complex problems
  • Ability to work as part of an interdisciplinary team but also independently
  • Excellent communication, organizational, and interpersonal skills
  • An excellent written and oral command of English is essential
